The MediaCoder team offers up four different versions. One is optimized for creating PSP-compatible videos, another creates 3gp videos for mobile phones, a third does H.264 files for the iPhone or iPod Touch, while a fourth version can create a variety of MP3/MP4 files.
There's also an audio version of MediaCoder if you just want a good utility for converting WAV files to FLAC or MP3s to OGG files.
